I was surfing the web and chanced upon this: What to do in Tokyo - Meetrip

I'm going to Tokyo and Osaka in 3 weeks time. Do you guys think it's a safe option? 10-30USD(excluding misc. fees) is really too tempting since other tour agencies(like JTB) is offering S$100+ for a whole day tour. :/

Well, the "other tour agencies" are that - tour agencies.
What you chanced upon are not tour agencies or companies but individual locals who used some free time to earn some money (and meet people).

It's an innovative extension or twist to what has been going on for the longest time in hostels (though I find more of it in the West). You find pasted in hostel boards and notices about free city tours. You sign up and freelance locals will bring particpants along city sights and give interesting info/viewpoints etc. At the end of the tour, they get tipped.
In this case, the "tip" is up front

Just try it, sounds ok to me. Finally, it's Tokyo and not the slums of Rio
