When I set my lens to MF on my 60D, the AF is off but you still can see the red indicator light and hear the beep sound when you point at the hyperfocal point. Went down to canon service center and tested other camera like 60D, 7D and 5D, all have the same function. Try on Nikon and their is total off. Canon said that it tell you that you are in focus. Do anyone face the same issue? Will this affect the IQ? :embrass:

I believe that is called Focus Confirmation. That's a good thing. It's suppose to guide you when doing manual focus, it beeps/lights when the focus point hits Focus, from there it's upto you to take the shot or to micro adjust the focus to your taste. The Beep, you can turn it OFF, not sure about the red light indicator, you can check the manual

It's called focus confirmation and it's explained in the manual. Have a look again.
Secondly, no camera shows 'hyperfocal point'. The camera confirms that the image at one or more focus sensors is in focus.
If you don't like it then just switch off the beep confirmation. Maybe the red highlight can also be switched off, some older film bodies had this feature.

Which issue? Affecting IQ? Yes, if you focus manually and do it wrongly it will affect the IQ, you will get a blur image.
