erm, i would like to ask, which program produces better images?

Noise Ninja (on jpg file) vs Nikon Capture(NEF NR'ed and then saved as jpg)

Better in what sense?

Noise Ninja = noise removal
Nikon Capture = RAW file processing

You're not really comparing the same thing.

yeah...i meant the noise removal.

not bothering whether it was originally in RAW or jpeg, which program will produce better looking final jpgs?

I prefer Noise Ninja but since using DSLR I seldom use it anymore.
