When I went Japan 3 years back, basically visited the Kansai Area (Osaka, Kyoto, Nara, Kobe and of course Himeji). Get the JR Kansai Pass, very useful if you want to visit all these cities. Himeji is better known for its castle, and it's better than the Osaka castle for sure! Nara, I missed frolicking with the wild deers you see on the streets. Kyoto is the best of the best! The temple visits and the bus rides and the walk along the river banks are really something I won't forget in a long time. Try to go during autumn. The trees are gorgeous! As for the rest of the cities, I think the forummers made pretty good suggestions already. If you had to choose the Aquarium or USJ, maybe the Aquarium. Went there before, but not very impressed lah. Only highlight is that whale shark, plus the place is quite ulu. So, don't really enjoy the trip to the Aquarium. Hope that helps!
