    Cleaning a lens element with fungus is as good as stripping off the coating. Once the coating on the lens element is removed, ghost images will set in and colour tone in the picture will deteriorate. Replacing the affected lens element is a better solution though more costly. As mentioned above, consider a new lens if it's a kit unit.

    it depends how long the fungus has been on the lens element. If the fungus is relative new/young, there might not be any damage to the multicoating. It is only when the fungus secrete acids that the multicoating is affected. And once cleaned the lens is still very usable and not as dramatic as you mentioned...
